Overview
Forensic Genetic Genealogy (FGG) uses both DNA sequence analysis and traditional genealogical approaches for the identification of unknown individuals. However, several factors can limit the utility of this methodology, such as poor sample quality, low number of relevant single nucleotide polymorphisms (SNPs) retrieved, and the number of potential database matches.
To improve recovery of FGG-relevant SNPs from challenging samples, Daicel Arbor Biosciences developed the myBaits Compass 1.2M SNP hybridization-capture-based target enrichment kit. This new kit targets ~1.2 million human autosomal and X/Y-linked SNPs, as well as the mitogenome, for robust kinship analysis and maximum compatibility with multiple databases commonly used for FGG research.
The myBaits Compass kit enables very high numbers of SNP calls with excellent (>99.5%) allelic concordance with gold-standard whole genome sequencing (WGS), but at a fraction of total sequencing effort. By reducing per-sample costs while maintaining high data fidelity even for poor quality samples, this kit offers a highly scalable, robust method for high-resolution human genotyping compatible with FGG and other human research applications.

Performance
Retrieve sites that WGS cannot access
Even for DNA samples with a low percentage of human DNA, myBaits Compass enables calling more and higher-coverage variants, compared to unenriched whole-genome sequencing (WGS) of the same libraries. We compared site retrieval rates of Compass capture and direct WGS for samples of different starting levels of endogenous human DNA. At 20 Gbp of PE150 sequencing, Compass-enriched libraries retrieved dramatically more sites at informative coverage levels than direct WGS, whether the starting library was built from 100% human DNA (“WGS-100%” / “Cap-100%”) or 10% human (“WGS-10%” / “Cap –10%”). For heavily contaminated samples, Compass enables sequencing of orders of magnitude in more sites than is possible with 20 Gbp direct sequencing. The six genomic DNA samples were commercially purchased and were associated with the following identified ethnicity/ancestry labels: (1) American Indian or Alaskan Native, (2) Arab, (3) Finnish / Italian, (4) Black / African American, (5) Hispanic/Latino, (6) Ashkenazi Jewish. Samples with 10% human DNA comprised 90% microbial DNA built from a commercial standard.

Have confidence in your variant calls with robust, reliable capture sequencing
myBaits Compass capture demonstrates extremely high concordance with WGS, retrieving the same variant calls with allelic bias or distortion, for a fraction of the sequencing amount required per sample. Using a diverse collection of individuals from six regional populations, we show that Compass enrichment coupled with 20 Gbp PE150 sequencing (“Cap”) achieves >99.5% concordance with calls from the same samples using deep (>15X) WGS (“Ref”). The genomic DNA samples were commercially purchased and had the following identified ethnicity/ancestry labels: (1) American Indian or Alaskan Native, (2) Arab, (3) Finnish / Italian, (4) Black / African American, (5) Hispanic/Latino, (6) Ashkenazi Jewish.

Protocol: myBaits Compass Kit v1.0 Manual
In the manual, you will find the complete protocol for kit use, as well as a detailed list of required supplies (reagents and equipment) that you will need in order to perform the captures.
Prior to executing the myBaits hybridization capture workflow, you will need to convert your DNA samples into next-generation (NGS) sequencing libraries with a compatible library preparation kit. Daicel Arbor offers the Library Preparation Kit for myBaits (sold separately) which is appropriate for creating NGS libraries from good quality or mildly degraded dsDNA samples prior to hybridization capture with myBaits. However for extremely degraded DNA samples, we recommend choosing a dedicated NGS library prep method that is intended for highly degraded and/or very low input dsDNA or ssDNA.

Hybridization capture is integrated into the overall next generation sequencing workflow immediately before sequencing on an NGS platform, such as Illumina. A fully sequenceable, barcoded/indexed NGS library (or pool of multiple libraries) is denatured, and allowed to anneal to complementary target-specific biotinylated probes/baits. These bait:library complexes are then bound to streptavidin-coated magnetic beads via the biotin on the probes, which are washed to remove non-specifically bound molecules. The remaining “enriched” library molecules are then released from the baits and amplified before sequencing.
